I actually worked in a top boutique hotel in Bali for a summer and saw firsthand how these problems are dealt with. Of course there are rats in Bali as in most places in the world; however there are proven methods for controlling these pests if you are diligent and maintain strict quality control.

Rats are not indigineuos to Bali so I don't think you can compare them to frogs and mosquitoes and say they are part of "nature". They have also been the largest contributor to pestilence and disease in the history of humankind. Esuh's concerns are completely justified. Although I'm a nature lover, I would completely freak out if my kids were in a swimming pool with rats.

By the way, I know Bora Bora and I can't believe you actually paid that much for a villa there even if it was their largest; although knowing their management, I'm not surprised at what happened.
