You will check-in domestic in Melbourne, and then go through customs in Darwin. However, your bags will go straight through from Melbourne to Denpasar.
Return will see you collect your bags and go through customs in Darwin, and re-check your bags domestic from Darwin to Melbourne.
Darwin is a shocking airport as far as food/shops are concerned. However, you will be thankful for their comfy couches if you do the 3am -7am stopover on the way home. Seriously a killer! I'm still debating if the $100 saving is worth the trouble....hmmm.
