We have been to both but only stayed at lembongan - which we loved - had 3 nights there - that was enough for us though, a relaxing break in our holiday. Gilis when we went were packed out with backpackers, we just did a day trip - nice beaches - but from what i can gather maybe basic accomm. I am sure you will enjoy either.
