My guess is that the check in people are assuming you will purchase a Visa on Arrival as virtually everyone who travels to Bali without a visa would. That being said they should technically confirm that with you when you check in.
I understand my answer might not directly relate to the question asked by the OP, I just wanted to let you know that the check in people can deny you boarding if you haven't got the right docs. You now how power hungry some people get when you put them in a uniform ;)
