Hotels, or villas, can set their own exchange rate. Just like the exchange rate you got when you paid your VOA on arrival to Indonesia was not 'the rate of the day' and more likely far from it, hotels (or villas) do not usually give a good exchange rate.

However, I'm a bit confused by your post. Are you saying that they are now charging you in rupiah and converting to AUD? If you were quoted in AUD then that is what you should pay. The amount quoted and no more. If you were quoted in rupiah, then you can either go get the rupiah yourself or use their facility and their exchange rate.
