There are many reasons given for this depending on who you talk too.
The Balinese will blame Javanese for putting rubbish in that is carried on currents at that time of year, but Balinese themselves will use rivers and waterways as rubbish receptacles too, so who knows, maybe both ??
Ceremonial activities also create a lot of rubbish.....it's a bit like snow, lovely the day it happens but all down hill from there!!
I am sure that the waters off Kuta can't be that good anyway, in the bacterial sense.
Too many hotels and establishments with doubtful sewerage arrangements, and much ground water flows into the beach and naturally the sea.
This is not going to change in the short term.
