no you wont be required to stay in the airport in Darwin, your flight will be a domestic up to Darwin. Once in Darwin you can leave the airport and venture out into the big world of Darwin. Just check in 2 hrs prior for your flight to Bali.
As for taxes in Bali I prefer US$ as there is no dodgy stuff in regards to conversion from AU to US its just a flat $25 US. But you can pay in AU $ if you wish
