I've spent several three month stints in Indonesia. IN regards to visas, if you put on your visa application that you are going for three months then you will have to get a sponsorship letter (or e-mail) from an Indonesian sponsor to put with your visa application.
I've used Ketut, from Bali Expiditions, who works out of the Ubud Post Office. His e-mail address is baliexpedition@yahoo.co.id . I had to get a sponsor letter from him at short notice this week and he charged 300,000. He then charges another 600,000 for the one month extension which you'll need to get after you've been in Bali for two months.
If you just wanted to stay in Bali for two months you woudlnt' have to go through any of this extension hassle.
I don't know any way around this problem. Would be interested to hear of others experiences.
