My experience over the last holiday (2 weeks ago) was that we booked the flights separately and then when came time to do online seat allocations, rang them to link the booking. Hope this is what you're asking. We all paid the same price per fare.
As far as their efficiency in relation to chaos, I found their check in at Denpasar very shoddy when queuing with Darwin pax. We were going to Sydney. My friend who works for Qantas told me yesterday they are overhauling their entire reservation system and this could be part of the problem at some airports. Who knows? But, I have to agree the check in was appalling and very, very time consuming. Otherwise, inflight, was quite good.
