We have done both the Brisbane to Sydney then on to Bali trip and the Singapore air trip.
The hassle is landing in Sydney, collecting all your baggage then the treck to the International terminal, you would need to pile everything into a Taxi. Then hundreds of security checks, a whole checkin process again. And then you have to do it on the way back after a sleepless night. With small children I think it would be the pits. And we had to go the night before as they could not guarantee connections.
The Singapore Air from Brisbane is different because you are 2 International flights, your luggage all just goes through, you are given the boarding pass when you check in at Brisbane and all you do is walk to another boarding gate. We are travelling end of May and only have one hour stopover before our Bali flight.Singapore airport is a great airport.
I would advise strongly against the via Sydney option.
