Make sure there is a contact no. preferable free call on the site or whilst overseas incase their are problems/ changes need to be made to your schedule. A email, fax etc is valuable.
I have used the standard needitnow, lastminute and wotif.
Often with these typr of accom sites you cant see all the room types available. I have found alot of hotels have special packages and rates that has been cheaper/more choice by going direct.
Best flights & Air Asia have really good web sites.
Tiger Airways is the absolute worst. You have no contact no in Australia and they have no customer email service. But darn good fare prices.
Holiday type packages will also provide for discounted fare type and it s not always cheaper to book your own.
Most important is write down who you booked everything with, contact details as well as printing out the confirmation booking sheets. It can get real complicated if you do a complex series of bookings as an independent traveller.
