There's necklaces and such everywhere. Most of it's made from a combination of wood, bone and acrylic beads. I don't know how traditional they are.

Glass beads don't seem to be in abundance, though they are around. You might get lucky. I did find one shop that was on Jl Legian between Melasti and Padma (Left side as you head north) that had a lot of different necklaces and stuff. I bought some to pull apart to use in necklaces, but not really original glass type beads. They were having a 50% off closing down sale, so I don't know if that was a gimmick or if they were actually closing down. The 50% off prices weren't too bad from memory, but not particularly cheap.

I got bags full of little coco-wood beads from one of the necklace shops in Jl Sahadewa (runs parallel to Jl Legian, between Padma and Melasti Sts). They were very cheap - like a bag of 1000 for a couple of dollars.

There's not much in the way of semi-precious gem beads, and what I did find (chips, mostly) was no cheaper than buying at home. Silver was much cheaper than home, but seriously lacking in findings. Plenty of beads and pendants though.

I guess the only thing to suggest if you're after something that's a bit different is to just keep your eyes open. Jewellery is everywhere.
