We travel to Java two to three times per year on business (he last time only returning three weeks ago) and usually fly into Yogya drive through Solo, Semarang, Jepara, Jombang and then fly out again through Surabaya. In all these travels we have not once experienced any difficulties or even experienced the slightest hint of trouble on any trip.
The people are glad you are there but go on with their normal lives of running businesses, working etc. etc. they know you as a tourist but don't come running up asking 'Are you an american'?
Please remember, although Indonesia is the largest Muslim populated nation on earth, not every one of them is a nutter!

You will enjoy Borobudur .... it is unbelievable, with Prambanan try to get to see the Ramayana ballet performed in the amphitheatre of at night.

Hotels in Yogya are inexpensive by western standards. We stayed a the brand new Grand Mercure for Aus$48 per night inc. breakfast but there are heaps cheaper around, just search the net.
