I would recommend the Jogja Village Inn. It's a boutique hotel, located just south of the Kraton. Ask for one of the VIP rooms, at about US$50. - 60., which are located away from the road.
You may also try the Puri Artha (3*,) a small hotel in a quiet street, a mix of traditional Javanese & Balinese style, and a few kms from the Kraton (but taxis in Yogya are very cheap).
