I normally always book directly with airline and villa or hotel never use companies or travel agents. However this time I used Expedia for a Garuda and villa package ended up being nearly $500 less than if I did it myself. So really it depends just try all avenues and see what comes up the cheapest. I literally kept researching everyday for about a month.
