I've recently had similar trouble with multi-city flights too. If you're booking with a point-to-point low cost carrier like jet star or asia there is no difference, it's only when booking with Virgin or garuda.
My suggestion it's to have two separate bookings, a Melbourne-Darwin return flight then book a Darwin-Denpasar flight. This way on your way home you will already be stopping in Darwin. Just make sure on your flight MEL-DWN-DPS that you give YOYRSELF enough transit time and allowance for flight delays :)
