We flew to Flores to the town of Labuan Badjo from Denpasar with Merpati air in October 2013.
The flights we were able to book online from Australia in advance and this saved us about $100 pp as we booked 3 months in advance.
We stayed at hotel which was a clean comfortable and of a four star standard good beds amazing view over the harbor in a deluxe sea side room satellite Tv and it is right on the beach with a great big pool that we were the only ones to use in the 5 days we stayed there. there are some negative reviews of hotel complaining of distance to town but it only took us about 10 minutes to walk and you can get a good lay of the land this way.
We organized our boat trip once we arrived from one of the tourist shops in town which there is quite a few. They seemed to pretty much all quote the same amount.
Totally recommend going the Islands were beautiful in a dry prehistoric way and we saw about 8 dragons got some great photos and a real wild life experience.
