I've only stayed in a few places that had in-room safes as I tend to stay at the cheaper end of the market. What I have noticed though, is just about any hotel employee seems to be able to re-set and open your in-room safe if you forget your code.
Doesn't really seem too 'safe' too me.
At least with the reception ones, you need two keys to open them. You're also relying on their honesty, I guess, that they don't have a second copy of your key though.
Personal preference really, but I've never had an issue using either option. Personally, I just feel more comfortable with safe deposit boxes at reception.
Most places have either/or though rather than both, so it's not often a choice you get to make once you've chosen your hotel.
