If on Garuda all the way you will check in and leave from Denpasar domestic terminal. In Jakarta, Garuda operates domestic and international flights from the same terminal and it is very easy to just go upstairs from arrival to departure. You will do immigration departure in Jakarta once gone upstairs.
Bags will be checked all the way through so no worry in Jakarta.
I have travelled many times via Jakarta and works fine.
