They actually have an extra counter for the visa. We didn't have to line up at either counter to check in the whole process took less than 10 minutes. Don't quote me but I think you can only pay in aussie dollars and it was $23.00 per person. The bags coming through did take a little longer because we were off the plane and waiting for our bags within about 5 minutes. The longest part was the actually declaration/scanning of the bags because another couple of flights had come in at the same time but we were out of the airport well under 1/2 an hour.
