Jetstar via Darwin there and back...flight over probably not to bad but coming back and having a stop over in Darwin at 3 am would be a real pain in the butt...I haven't done this trip for that very reason and I know of many people who would not do this trip again.
Another cheaper alternative is Air Asia out of Coolangatta via Kuala Lumpar...I have done this and although it was reasonable priced it is quite a long flight...you virtually fly past Bali, change planes and then fly onto Bali...doing the same coming home...the catch here is to get connecting flights or spend a night at the Tune Hotel (owned by Air Asia) at KL airport.
Personally I think the best way to fly Bali and back from Brisbane is Virgin direct out of Brisbane...sometimes it might cost a bit more but the flight is direct there and back and customer service is quite good.
