If not Maumere, you could even do Larantuka and work your way over from there. it will take a while, and the going can be tough with VERY basic hotels, but as long as you are prepared, you will love it.
There are some amazing villages in between the east and west of Flores, and the people are so kind.
Then you can also do Sumba - a great island. if you are there in about February, you could also see the Pasola Festival - where 1000 horses congregate with their riders and they have a huge 'war'. incredible.
