It depends on the particular hotel and how long you plan to stay as to which is the best way to go about booking it. It's easiest if you narrow down to a few hotels that you'd like to stay at. Some hotels are cheaper through booking sites, some are cheaper direct. Some are also happy to negotiate a cheaper rate for longer stays via emailing them direct.
As for which booking site is cheaper - again it depends on the specific hotel. You really need to just plug your dates and preferred hotel into all the different booking sites like agoda, asia rooms etc and see which one comes out cheaper for you.
It's also worth getting a travel agent to quote you as they can sometimes come in cheaper through a package deal, but other times can be more expensive.
There's no real 'one solution' type answer, unfortunately.
