Villa D'Omah, a small hotel in Penestanan, just outside Ubud. Friends stayed and loved it- also the 2 bedroom villas look great on the website.
Cendrawasih suite (2 bedroom) at Alam Jiwa (look via Alam Indah website) looks lovely but may not be suitable for toddler? I think it's one room downstairs and one up. Check out any other rooms on the Alam Indah website- highly recommended small boutique hotels.
Not sure if any of the Ubud hotels have kids' clubs- maybe that's more a Kuta/Tuban/Nusa Dua thing in the big resorts.
Personally I reckon a stand-alone villa with staff is the best bet (we have an active 2 year old)- you're not bugging anyone else when they have a meltdown! If you do stay in Ubud, lots of places do free home delivery for dinner or lunch which can be useful if you think your kid's hungry and grumpy and you just want to stay in for the night.
