You can most definitely use different carriers each way.
The only thing to be aware of is to carry you departure ticket details with you if commencing your trip from Australia. The reason being is that Indonesia can deny you VOA if no outbound ticket (highly unlikely) and then the carrier would be liable to return you to Oz.
It is very straight forward as long as you are mindful of being questioned at check-in in Australia, as the airlines cover their asses (especially low cost carriers).
What you are proposing is a smart way to travel and I know people who frequently do this without issue.
