I have done these flights several times.
When your plane lands in KL you will have to go through Immigration where you will receive a free 90 day entry permit. You then collect your bags before checking in for your flight to Bali. You will have to go through Malaysian Immigration again and various security checks to board your plane to Bali.
AA does have various fly thru flights, such as Perth to London where your luggage is automatically checked through to London. Gold Coast to Bali is not one of these flights.
