Bali Hai does a great trip with excellent boats, staff and meals. My favourite is the Ocean Rafting tour. Max 24 people on board and lots of fun.
Marine Walk also does a fun trip. You do the marine walk (with the deep sea helmet thing on your head) and there is also the chance to do a short cycling trip as part of it. its a really nice day.
