the Padma and Discovery kartika have lovely rooms and are child friendly but they are probably about twice the price of the Inna Kuta.
I haven't seen the rooms at Kuta paradiso but have walked through the hotel and pool area - it has a wall running around it so it is not open to beach. The pool area is set on different levels (not sure if DD is walking). In my opinion when I visited it didn't seem as child friendly as the other 2.
I have used the online booking agents you have mentioned and have not had any issues.
