Sometimes if you book a transfer, the transfer company will put your luggage into a separate van to be taken to the hotel. this is very above board (i know because i work for of these companies in Bali) and is done so that you have more room in the vehicle en-route to the hotel.
the reason they do this is simply for your comfort. there is nothing dodgy about it, and we have NEVER lost a bag. We dealt with over 60,000 people last year and even more this year and have never had a complaint about a bag or its contents going missing.
not everything is as it seems. sometimes, it really is above board and done for your comfort, rather than to steal your belongings.
