I've done some research on this and apparently Warung Enak (arguably the best Indonesian restaurant in Ubud) do a very good small group cooking class and it's quite well priced.
It's a half day class and very hands on with a local market tour first up and then lunch at the end. My wife and I are doing one when we stay next door at Tegal Sari this June.

I've heard from various sources that the more famous Casa Luna Cooking School (also in Ubud) run by Janet de Neefe of 'Fragrant Rice' fame is a bit disappointing.
More of a cooking lecture than a hands on class.

Don't even bother with Bumbu Bali in Benoa as it's miles out of your way.
