We are doing the same leg next year. If you carefully read the intinery, it will explain this to you. You fly domestic from Brisbane to Darwin, then Darwin to Bali is international. Just think, the 3 hour wait in Darwin won't be that bad, as you have to be at the airport at least 2 hrs prior to departure.
Again, on the return trip you will be going international from Bali TO Darwin and domestic from Darwin to Brisbane.
