For a Christian wedding in Bali you can have protestant or Catholic ceremonies. The catholic church is very strict, and there is a lot you need to do to be married by a catholic priest, I believe this is the same anywhere in the world. (I am no expert on this though). Protestant however is much more relaxed, and you don't need to pass any exams or provide any prior religious history.
I would suggest you contact Bali Weddings International. They will advise you on the legalities. I am getting married there in October (with BWI) and having a protestant ceremony, and it is very easy to organise. The only thing we need to do is to go to the Australian embassy with some papers to get the OK before we wed.
