My wife and I just got married in Bali a few months ago. The first thing I would suggest is to get married in Australia first. I don't mean to have the whole ceremony and everything but just go to the Births, Deaths, Marriages office and sign the paperwork, etc. This makes things so much easier than trying to organise all the formalities/legalities in another country. Then all you need to organise is the ceremony/reception.
Using a weddings company is not such a bad idea. They will charge you a little extra for the hotel, etc. but they know what they are doing which gives you piece of mind. I must admit to organising mine myself though and everything turned out great.
We used Tati Photo (the largest photo company in Indonesia) to take our photos. Their price was much cheaper (about $300 for full day, 108 high quality photos on CD and in a hard cover magazine style album) than photographers suggested by the hotel or wedding companies. The quality and service was really great too.
You can buy really great tailored mens suits/shirts in Bali that will look better than anything off the rack in Australia. We didn't risk getting a wedding dress on short notice though and got this in Australia (except veil which was bought from wedding dress tailor in Kuta).
Can't comment on the secluded beach as our wedding was a hill top/garden wedding in Ubud but I know that many of the hotels have amazing wedding chapels, etc. on the beach.
