we have done both, fly and fast boat. Fly is definately the way to do it. Flight is just 1/2 hr, you can be met at Lombok by a driver who will drive you to the wharf and then a short boat ride to Gilis.
By the time you wait at Benoa (or wherever) for the boat, then the 2 hrs + on the boat, which can be rough , then transfer to whichever Gili (we had to drop people at Lombok first) , you can be relaxing by the pool (if you have one) in your hotel. Plus the flight is not that expensive.
