The fast boat from Padang Bai would be a good option as the crossing from Padang Bai is smoother than from Benoa.
Alternatively you can fly to Lombok. This would involve getting to the airport, flying to Lombok (20 mins) and then getting a taxi to Bangsal harbour (1 hr), then crossing to the Gilis by boat (30 mins). The boat crossing is in a smallish, fairly slow boat and can be a bit rough and wet.
Either way, it's an island and you will need to involve a water crossing at some point.
The cost when you add it all up is roughly the same. Fast boat is a bit quicker.
