consulate in your city/country to see how to arrange a 60 day visa before you leave to go to Bali if you have time.
eg:
Embassy of the Republic of Indonesia in Moscow

If you don't have time to arrange before you leave (or you are already in Bali)then you will have to leave Bali on time or pay for each day you overstay (about $20/$25 USD per day)
May be cheaper & better for you to fly to KL & return as you say.
