It comes down to price with us as we are a family of 4. If there is no price difference I would fly Garuda mainly because it is full service and you arrive in Bali in the afternoon (plus you get to have a binnie before you arrive). We flew Jetstar in April and had no problems at all with them but the only reason we went Jetstar was because we got cheap tickets.
