If they can hold the luggage - afterall if you didnt collect it from the carousal they would have to hold it for some time while waiting to see if anyone collects it. Another option is the hire car company may hold your luggage for the hire period.
We will be experiencing a similar situation at Christmas so please let us know what worked as we may well copy! Darwin is a great city!
