Don't bother too much with Merpati internet site, they have been under construction for about a year and last week changed the flight times...again! They don't do e tickets yet even for agents.
You might like to contact your hotel in Bali (ring them on a cheap phone card) and get their agents to book for you so you need not pay until you get to hotel. A quote of <750,000IDR for a return ticket delivered should be enough. Otherwise if you are flexible to time just book when you get to Bali.
There are usually 3 flights per day with Merpati and about 2 with Transnusa.
