You will probably want to fly.

I haven't been there since 2005, at that time you could get tickets down to 400 000 one way to/from Labuanbajo, there used to be a few small airlines apart from Merpati. Shop around at the domestic part at Ngurah Rai Airport or talk to a travel agent in Bali.

If you choose to go to Labuanbajo, this is a great opportunity to go to Rinca or Komodo to see the giant lizards. The area is also great for world class snorkling and diving.

The accomodation standards are more rustic (ehem)and cheaper than Bali, but has its charms. Food is basic, a lot of fresh fish.

If you want to explore the island further east there is bus services every(?) day.

AFAIK, there is no direct ferry/boat between Bali and Flores (except from the liveaboard diving boats), you will have to go from Bali to Flores, another ferry to Sumbawa and then further on to Flores.

I haven't explored the island further east, but the different-coloured volcano lakes (which name escapes me) could be a nice trip.
