The only place we have stayed is Micks at Bingin and you would not call that budget, but thinking about it I don't think they had safes. Most hotels are very small and safe, the family run ones would know in an instant if anyone was near rooms that shouldn't be.
Sandat Mas at Ulluwatu is a budget place we have stayed at, around 100,000rp a night but no safes just a lockable wardrobe but the family keep a close eye on everything and they have a security guy at night.
We also checked out Thomas's homestay, this is very budget most rooms around 70,000 but no safe but probably pretty secure.
