We booked and paid Bestflights in full for a Jetstar flight (marginally cheaper than Jetstar itself) and had no problems what so ever.
Within half an hour we had confirmation from Jetstar, received our tickets and picked our seats.
Sorry to hear you had problems with Bestflights, but as you say, it looks like they made a mistake and are trying to recover their loss.
To my way of thinking if that was their advertised price then they have an obligation to sell the item at that advertised price!
