Blue Lagoon in Padangbai has good snorkelling right off the beach but it is a 10 minute walk to get there.
Along the Amed coast there are a lot of good places next to the road, I have had some great snorkelling just outside Wawawewe one and at the japanese shipwreck, and the corals right off wawa wewe two and Eco Dive are quite good as well.
If you by best time mean visibility, the best part of the year would be in the end of the dry season.
