Once in Bali. Easy to purchase air tickets to Lombok and it's only a 20 minute flight. Ticket should be less than $AUD100 return. Depending on time of year whether or not you book accommodation or not. Depending on your budget there are a number of hotels waiting for trade at arrivals in Lombok.
For Flores, unless you want to travel overland and by ferry it is best to book Flores from Bali because it is main hub of flights and getting around and finding accommodation can be abit of a maze unless you have alot of time. There are also some boat type trips to Flores but check out what you get as they vary.
