From my experience 2 years ago, to be married legally in Indonesia you will need to apply to Office Agama (religion) to change religion, and then Office Cipil (civil). Office Cipil will perform the ceremony after completing the paper work (took us 8 months to get to that stage but can probably grease some palms, we were told to bring a totla of Rp 600.000 in 3 envelopes, but damn, I forgot to get the envelopes), performing a service very similar to a Civil Wedding in Oz. You will then each be issued a certificate of marriage from the Indonesian Government. Cost Rp. 500.000
You will also need to apply to the Australian Consulate for a "Letter Of No Impedement" for marriage (as it was more than 6 months since our Balinese ceremony they suggested that my letter was out of date ! and couldn't understand that I now couldn't get a letter saying I was not married as I basically was by now but without all the officialdom). Cost around $100-
