Spent a month travelling through Java via train and bus, all very enjoyable and quite comfortable - the train is more comfy than the bus generally. Certainly worth it but I would think that you would need to spend some time doing rather than rushing the trip in a day or two.
Have not done the ferry crossing, just flew.
