Three Brothers is pretty run down these days & I wouldn't recommend it. It used to have a real mosquito problem as well. There are other hotels in the same general area of the same star rating but in a better state of repair eg Garden View, Rama garden, Suriwathi etc.
As for padang Bai or the Bukit, it depends on what you are after. Padang Bai is not a bad base for chilling out & taking in the sights at all the little places on the coast, a bit of snorkelling etc. The Bukit is also quiet but home to some of best suf breaks in Bali. Plenty to do in either location.
