You join the same queue no matter what currency you pay in. It's no faster or slower no matter how you pay. Just do whatever's most convenient to you.
Some people will say if you pay in Aussie dollars you don't get a good exchange rate and get less change than you should. To be honest, I didn't find that when I used aussie dollars on my last trip, but it would all depend on the day and who's behind the counter at the time I guess.
The way I see it is that if you lose a little on the exchange, it's no different to the commission you would have paid to change to US$ before leaving home anyway. BUT you've saved yourself the time and hassle of changing currency, and you do get some rupiah in your hand to pay for taxi or a drink.
