When we flew back Jetstar/Qantas last December from Denpasar to Auckland (with 5 hour transit in Melbourne)our luggage was checked right through and we got boarding passes for both Den/Mel and Mel/Akl.So just a matter of going to the departure gate in Melbourne as it used to be with Garuda stopover in Brisbane.
On the way up Jetstar wasn't yet operating but it would work the same in that direction.
