I have done both, and never thought I would book it via the net on my own, but I booked a flight and accom all on my own via the net this month for travel in May. I took the accom quote from the hotel to the agent and they couldn't get anywhere near it. $300 out to be exact.
I was aprehensive but I have done it now and it was fine. It actually feels a bit weird not getting the tickets and stuff. But I have the print outs of the tickets and the accom quote and deposit etc.
I booked accom at BGH, and Nyoman and Pony were excellent.
